He looked concerned in that final scene. He was looking at the sky just as Mae was, her eyes contained hope, his contained a bit of concern. He learned a lot about humans in a short time and and saw their ability to deceive and create weapons etc, and I think he was uncertain of what's to come, knowing there are intelligent humans still existing.

He finally understood, nothing will ever be enough for humans. Humans weren’t satisfied with “just” owning Earth, they also wanted everything.

It was honestly amazement of the world he did not truly understand. He did interpret that it would be a race against humanity to either evolve or return to being the lesser species

I only saw it as a metaphor that the humans and apes left on this planet share the same sky. They share the same planet and now only time will tell if they will ever be able to coexist.
