Slavery in Islamic world was very different compared to the west. Slavery in Islamic world was more like bounded labour by today's standards. Slaves were eating, praying, living side by side with their masters. Slaves were paid a salary and were allowed to buy their freedoms (quiting their job by today's standards)

When the Barbary pirates began kidnapping American sailors, he met with a triplian ambassador, who told him that as a Muslim, it was his countries right ti kidnapp christians. He probably did know since they would have done what the religion asks of them to do. Owning slaves isnt against the Quran either. As long as they aren't arab nor Muslim. The Quran advocates for slavery to convert slaves to Islam and then to free them.

Interestingly he did a literal cut and paste job on the bible (with a knife) removing all the references to miracles which he considered irrational additions. Its called the Jefferson Bible.
