The light source shouldn't be too close to the board, otherwise the light rays will diverge away from the vertical for the holes farther to the side.

Make sure that light source is as far from the PCB as possible to minimize error due to divergent rays.

Light source has to be far enough, at least some meters away. And light has to be an individual spot.

Nice trick but don't most headers have a fixed known footprint. Like 2,54mm spacing for GPIO/IDE. In 5heory if youbpicknthe right one in CAD, you should match-up.
